I'm with you on cleaning up the mess. The right diameter pizza stone will"nest"inside the water pan and works very well.
Foil the pizza stone and drop it in the pan, then put a couple layers over the whole thing, (stone and pan nested together). In between cooks you just change out the top layer or two of foil.
Plus, the water pan goes where it normally does, so you can still use the bottom rack.
I used a Pampered Chef pizza stone my wife already had, but I intend to purchase a cheap one to just leave in my smoker.
