Could have the small holes been your thermometer probe...sometimes the probes do leave a telltale hole in pork loins.
(how many holes per pork loin slice do you have, and how many times did you probe the meat?)
Methinks a quick stab might not leave a hole, but I am almost positive that cooking with the probe inserted for the full length of the cook DOES leave a hole where the probe lived during the cook.
